I think she resents her mother because she wasn't there for her as a kid when she really needed her. But as we see in Honor Among Thieves they have dinner, and so maybe that eased the tension between them a bit. But I would never say HATE. It must be a complicated relationship though, but the writers never do back stories for Emily (well only Demonology), so we may never know
